There are a some CRM/phone system provider that offers direct integration between the two. However its not always 100% compatible and some features cannot be used due to compatibility issues. There are a few 3rd party CTI company that integrates CRM application and phone system. I used to have this problem too then I found a company called Tenfold. Their integration has a few features like call pop ups, click to dial, advanced analytics on the back end, and a few more. Just take a quick look at their services and see if this is something you'd be interested in.
